 “夏亚的反叛”的第二次新吉翁战争12年后，宇宙世纪105年（U.C.0105），一个名为“马夫蒂”的反地球联邦组织开始以暗杀政府高官的方式对抗强权统治的地球联邦政府。该组织领导人马夫蒂·纳比尤·艾林的真实身份，是曾与阿姆罗·雷并肩作战的一年英雄布莱特·诺亚之子——哈萨维·诺亚。虽被展现奇异力量的少女琪琪·安达露西亚言语捉弄，但哈萨维仍为实现马夫蒂的目标而步步推进。与此同时，追捕马夫蒂的联邦军大佐凯奈斯·斯雷格收到了刑事警察机构汉德利·约克桑的密约提议。在哈萨维与肯尼斯各自为实现目标而行动时，琪琪亦为履行自己的使命，踏上了前往香港的旅程。
